I can currently only have 1 whitelist URL. This is really annoying as I need to whitelist /register and /activate on my domain. Currently users can register but get redirected when they click the activation URL.
I am running WordPress MU 2.8.4a and Buddypress 1.1
Can I add these specific URLs to the php file?
Any help would be greatly appreciated.

Make sure to place each whitelist URL on a separate line. There is also a bug I am looking into that prevents the last URL from behin included in the white list. A temporary solution to this bug is to add a bogus line of text as the last URL. But remember, put each URL and the bogus line on separate lines in the box.
Not sure why that would not work as it worked on a couple of sites that I use it. Right now there is no way to manually input them in the PHP file. I will take a loot at the code this evening and see if I can determine why it is dropping that last URL.
I have made some changes in the code and I think I have fixed the problem of the last URL being ignored. I am not able to test this on the same configuration you have so please try the new version (1.2) and see if it resolves your issue.
Ok, that helps me narrow down the problem more. You had not stated it was only the "last" URL that works. It may have something to do with Wordpress MU or Buddypress, so I will try and find time in the next day or two to set up a site with those and test the plugin.
I was working on testing it on a couple of different installs then came down with a nasty strain of the flu which has kept me off the computer for about a week and a half. Now that I am feeling better I can get back on this, however, the preliminary tests showed it working. I will update you as soon as I have more results.
